"I will take that as a compliment". Is the way I heard this said. This comming on the heal of something just said. 

So you generally don't have to say: "I'll take what you have just ssid.."

That is, the words you have written are not wrong, but the idea would rarely be stated in those words in that way.  It sounds like something that would be said by a person who speaks a primary language other than English (I know for a fact that I do the very same sort of thing when I speak French; I speak French like an English speaker).  It functions, but isn't "smooth" and natural. 

Why not? well, that is hard to say.  We don't think about it.  Language kind of imposes a way of thinking by its very use: it organizes the brain to think in certain structures and meanings.  The second-language learner often has difficulty getting rid of the hard-wiring to the brain, even when thinking totally in the second language (not translating in the brain but actually thinking in the "New" language).  The new language still relies on the existing wiring, after all.  Needs a long time to rewire things (and rewiring can affect how the person uses his own primary language).

Depending on context, you could say “Coming from you, I take that as a compliment.”

While "What you have said, I took that as a compliment." is correct, it would be better as: "I took what you have said as a compliment."
